update to Python 3.11

Update from python3.9 to python3.11. Python 3.11 faster, and we get all the benefits of the new language features. Updates here: https://docs.python.org/3/whatsnew/3.11.html

A few packages were also updated so wheels could be installed for the latest version of python. Minor updates to code and tests to fix some new deprecations and package versions.
