After merging all Rmd files, there might be duplicate chunk labels (e.g. the current ggplot2 book has this problem), we can allow such labels by setting a knitr option, but it may make the automatic figure/table labels unpredictable, e.g. a chunk with label foo may get \label{fig:foo-1} when the label is duplicated and knitr has automatically "corrected" it.
