The /usr/bin/startup script will copy the good file from $GALAXY_ROOT a bit later during galaxy-web startup, after galaxy-init has created it (https://github.com/galaxyproject/ansible-galaxy-extras/blob/18.09/templates/startup.sh.j2#L42).
