I had to create the desktop entry file myself when I installed Protege; I placed it in the /opt folder as that was recommended for apps installed this way:

[Desktop Entry]
Name=Protege
Type=Application
Exec=/opt/Protege-5.2.0/run.sh
Terminal=false
Icon=/opt/Protege-5.2.0/app/Protege.ico
Comment=Create ontologies
NoDisplay=false
Categories=Ontologies;Semantic
Name[en]=Protege

So fast, incredible, thanks! Does this same icon you created also get used for the Adapta-Nokto theme (and other themes)?

Main theme - Papirus, other variation for monochrome icons and folder color (for Adapta).
You need fix desktop file:
Icon=protege

Sorry to come back to this but I realised, when I run Protege, I can select the icon you created from the Favorites on the launch bar but Protege is then represented by the old icon at the end of Favorites. So there are now two Protege icons; one created for this theme which never moves and the old icon which only exists as long as I have the application open and also has the dots that show me it is running and the current application above / beneath it.

I had to set up the .desktop file for this application myself during install so is this likely to the reason why?
