Yes, this is an unfortunate side effect of not using symlinks on windows. While this bug used to exist on all operating systems (#630), it persists on windows because we copy the data into the layers/ directory when the datasource is changed. It is given the name of the #id. Another copy is not triggered unless you change the #id. Even renaming the file alone will not work to re-trigger a data copy.
My hope is that after the node v0.8 upgrade (#1544) we can revisit using symlinks (and dropping XP support): #1504
