I run ToxinPred3.0 on indenpendent test dataset reported in the manuscript "ToxinPred 3.0: An improved method for predicting the toxicity of peptides" with 1104 toxic peptides as positive and 1104 non-toxic peptides as negative. The obtained score is MCC=67.07 and AUC=82.79. In the Table 4 of the manuscript the reported MCC is 0.86 and AUC=0.98. Can you tell me if some different configuration or parameters should be used or why the scores don't match?

I have the same question. Both the web server and the pip package showed a significant discrepancy in the results compared to the manuscript.
