I am using your circle_finder pipeline and I tried to run the tutorial example code (with the two 5GB fastq files you provided as input). I specified 16 cores but it takes too long to finish. It has been about 24 hours and it is still not finished.
the code I use:
bash ./microDNA.InOne.sh /data2/kjiajinlong/reference/hg38 /data2/kjiajinlong/data/test/Index11_1.fq /data2/kjiajinlong/data/test/Index11_2.fq 16 testrun 49 10000 /data2/kjiajinlong/software/Circle_finder/scripts
Is there something wrong with my code? Or is this pipeline inherently slow?
