Description of the bug

From the output of magmap I noticed we have several files that we can make optional so we don't have it in the results folder:

  • gunzip output
  • samtools output (to remove at least the .bam files)
  • trim galore (to save only the logs)
  • prokka (to make it optional)
  • cat module (avoid to print the concatenated files)
  • bbmap (to save only the logs)
