Cleanup the gradle files and support the assemble task

The current repository structure is weird for a gradle project. Once #1482 is merged, we should be able to restructure the repository in a more natural style for gradle projects and also let gradle manage all the building. Then we can also properly support gradle's assemble task (see comment here and hopefully fix other gradle related issues like #1284.
