After enabling the HDR 2D setting in Project Settings > Rendering > Viewport and restarting Godot, the colors in the editor change.
I believe this is an alpha compositing issue as described in #80868, since the elements that change are all faded overlay elements (such as the highlight rectangle for the currently selected code editor line).

Aside from making things a bit uglier, this makes grayed-out options even harder to differentiate.
