Qiime scripts for filtering (i.e. filter_distance_matrix.py) allows the user to pass a tab-delimited mapping file with multiple columns. biom subset-table requires the file be a single column, and throws a read error if a tab-delimited file is passed.
Would it be possible to pass a multi-column file and harvest the sample ids in biom as well as Qiime?
