it seems like my VLC is not using icon from your iconpack.

Am I missing something?

This icon available on Papirus:

Also i'm repeat again tray icon worked on Plasma 5 desktop only, because this icon used from plasma theme:

VLC tray icon is just like original issue image

no, it's upstream issue. VLC devs use single icon name for app and tray icon.
Temporrary solution:

• remove 16/22/24px icons from apps directory
• and rename 16/22/24px vlc-panel icons to vlc on panel directory

cd /usr/share/icons/Papirus
sudo cp 16x16/panel/vlc-panel.svg 16x16/apps/vlc.svg
sudo cp 22x22/panel/vlc-panel.svg 22x22/apps/vlc.svg
sudo cp 24x24/panel/vlc-panel.svg 24x24/apps/vlc.svg
