Refactor run_cmd to handle file output streams more easily #1326

This will allow users to redirect output to files without
having to rely on shell tricks.

Test suite: scripts_regression_tests

BeTR failed when running with the 15.x intel compiler. By updating
the compiler configuration and enforce some array shapes during
argument passing fixed the bug.
